There is no safe zone on missions. In the large warehouse, the truck is just the best place to hide because you're protected on three sides and they can only come at you from one direction, but they will find you eventually so you still have to kill them. Someone might guard you while another gets the crates, but if there's just two of you in there, you'll have to keep yourself alive.
